My Windows CE 6.0 evaluation kit will expire at the end of this month but I would like to continue and buy the license for professional version. I am almost done with my device. How can I upgrade my evaluation kit to professional kit ?

The full version of the CE 6.0 product is available through our world-wide distributors - you can find a list of distributors here - http://www.microsoft.com/windows/embedded/partners/find/distributors/search.mspx
Upgrading isn't as simple as entering a product key to unlock the evaluation kit, you will need to remove the eval kit, and then install the full product - note that removing the eval kit won't remove any of the OSDesigns you are working on.
